The words are from an old African-American spiritual. Here are the full lyrics--as with many spirituals, there are many versions. Here is a popular one:

It's quite impossible to say who actually wrote this song, as spirituals were the folk songs of African-American slaves. Harriet Tubman used this song as one of her signals to caution runaway slaves to travel through the water to keep the slave cathers' dogs from picking up their scents. As the spiritual songs were passed from generation to generation, they picked up additional verses. Here's another one.

Who are these children all dressed in Blue?
God's gonna trouble the water.
Must be the ones that made it through.
God's gonna trouble the water.

The Ramsey Lewis Trio helped make this song popular in the 1960s.
